I don't think the game would even load if the disc tray is not pushed in all the way. It might load if it's pushed in all the way, but not locked. I'm not sure if the PS2 checks to see if the tray is locked before booting a game or not. If the tray is not pushed in all the way, then the disc won't be properly aligned to be read by the laser.
Anyway, just reswap the discs and make sure to use the slide card to seal the disc tray on the final slide.
