Just tick the box that says do not show this message again. To be honest though, it always pops up any way if I tick that box. An alternative is to use third party software which can manage your startup programs. Spybot S&D can manage your startup programs safely and it's freeware. Just make sure you have advanced mode enabled so you have access to all the features.

When you first boot up, is there a message box that pops up saying something about MSCONFIG? If so, there is a checkbox at the bottom. Click on it. Everytime you use MSCONFIG, you get a pop-up basically letting you know that the changes you made are now in affect. Clicking the checkbox will make it so MSCONFIG no longer pops up at every reboot.

Always did for me too in XP. In Vista it will go away after checking the box. I got to the point in XP where I just use third party software to manage my startup software. I use Ace Utilities personally, but Spybot S&D will do the same thing for free and very easily.
